As I am editing I have a charset loaded in the main set location that I’m currently working on. When I test the game, it initially loads a set in the main charset location. It does not perform this action again because this set is continually used and doesn’t change. When I change boards in testing and then go back the the previous board, MegaZeux loads the set that I was using in the editor. Under board settings, load charset on entry, I have (none) selected.

Oops, I forgot to mention that this happens after a swapworld command. I’m sure it’s related to that. Is this is the correct behavior? Maybe I need to modify my game to take this behavior into account?

This sounds consistent with the intended behavior of the swap world command. The world loaded by the swap world command contains its own palette and charsets that will overwrite whatever whatever was loaded before. The only things that aren't overwritten by swap world are stuff like counters, strings, and sprites.
